概要

ネット環境のないサーバーにRのパッケージを依存パッケージを含めてインストールするために、必要な依存パッケージ群を含むローカルリポジトリを作成します。

CRAN, Bioconductorのパッケージに対応しています。

stringiパッケージは本来インストールのためにインターネットアクセスが必要ですが、stringi開発者の解説に従って、インターネットアクセスがない場合でもインストール可能なファイルに自動的に変換します。(参照: https://github.com/gagolews/stringi/blob/master/INSTALL)

使い方

Rscript make_local_repo.R --help

Usage: make_local_repo.R [options] package1 package2 ...

R package installer: clone R packages you need and their dependencies for computers with no internet access.
CRAN and Bioconductor packages can be specified. GitHub packages are currently not available.

Options:
        -q, --quiet
                Print little output

        -o OUTPUT, --output=OUTPUT
                An output directory where packages will be downloaded. [Default: r_repos]

        -r R_VER, --r_ver=R_VER
                The version of R in the computer you want to install packages.
                [Default: the version of R where this script is running: 3.6.3]

        -b BIOC_VER, --bioc_ver=BIOC_VER
                The version of BiocManager in the computer you want to install packages.
                [Default: the version of BiocManager in the computer where this script is running: 3.10]

        -t TYPE, --type=TYPE
                One of 'source', 'mac.binary', 'mac.binary.el-capitan', 'win.binary'.
                If you got error when you specified one of the binary types,
                please see 'https://cloud.r-project.org/bin/' to check whether packages are available for your R version.
                [Default: source]

        -h, --help
                Show this help message and exit

手順

1. 自分のマシンでmake_local_repo.Rを実行
2. 出力ディレクトリ(デフォルトではr_repos)をサーバーにアップロード
3. make_local_repo.Rの指示通り、サーバーでinstall.packages("<YOUR_PACKAGES>", type = "<YOUR_TYPE>", repo = "file://<OUTPUT_PATH>")を実行

注意

• 必要なパッケージ(optparse, miniCRAN, BiocManager)がインストールされていない場合、自動でインストールします。パッケージ環境などを管理している方は自分で先にインストールしてください。
• miniCRANの依存パッケージopenssl, curlのインストールでコケる場合があります。例えばUbuntuの場合、先にsudo apt install libssl-dev libcurl4-openssl-devをしておく必要があります。ご自身の環境に従ってインストールしてください。
• BiocManagerが入っていない状態でBioconductorのバージョンを指定しなかった場合、BiocManagerをインストールした上でエラーを吐いて終了します。インストールされたBioconductorのバージョンをデフォルト値として使って良い場合はそのまま再度ランしてください(--helpオプションで確認可能です。)またはBioconductorのバージョンを指定してランし直してください。
