the original literate programming design separates tangle from weave, which may not work well with knitr, especially when weave has side effects on the code chunks, e.g. opts_chunk$set()

perhaps purl() should work alongside with knit()

As @yihui observes, this includes the inability to tangle out chunks that have been included externally, see: https://groups.google.com/forum/#!topic/knitr/iMTyfYaER6o

(p.s. the chunk hook doesn't seem to act as a workaround for me; it still omits externally sourced chunks).

Interesting. I tested the chunk hook, and it works for me even when I use read_chunk().
