Deletes .env file

This seems like exactly the plugin I need but unfortunately it deletes the .env file:
I have two of them, one called prod.env that gets deployed and .env that is used locally and is excluded from packaging. However every time I run deploy or package the local .env file disappears.

Is that the expected behaviour? Is there an option not to delete the .env file?
