Expected behaviour :

My custom theme should be restored after an update.

Actual behaviour :

My custom theme is not restored after an update

Steps to reproduce :

1 - clic on update
2 - fix issues with the update (owncloud/core#2949)
3 - lose custom theme

Server configuration

Operating system: Ubuntu 12.04.2 32bits
Web server: Apache/2.2.22 (Ubuntu)
Database: 5.5.29-0ubuntu0.12.04.2
PHP version: 5.3.10-1ubuntu3.6
ownCloud version: 5.0.3
Client configuration
Browser: Chromium
Operating system: Ubuntu 12.10 32bits

Something else, probably the same issue:
I created a log directory under owncloud to hold the apache access and error logs for this virtual host. It vanished during the upgrade and this prevented a subsequent apache restart, apache failed complaining about a missing log directory.

I see no reason why the upgrader should remove anything from the owncloud directory, custom themes or otherwise.

same here after update from 5.0.5 -> 5.0.6

and by the way:
"Allow to ship a default theme" -> how, where? there are no infos anywhere... is the fallback to the foldername "default" in themes-folder meant?

Custom themes are fixed in updater 0.3, to be shipped with oC 5.0.10
